Default 'Clean up Word HTML' command causing problems

I'm an admitted newbie (about 2 weeks of DW experience, 4 weeks of 'web design' experience), trying to make a website for the non-profit I work for. I started with a free template, and have made a lot of changes (probably not all of them wise). I'm a textbook example of a little knowledge is a dangerous thing.

I'm trying to use DW's clean-up commands (as I found here: http://cookbooks.adobe.com/post_Clea...les-16788.html ), and when I do, certain areas of my pages become beset by horizontal black lines, as in the attached screen shot (the left columna dand the bottom half of the center area. I don't see anything in the code that would make these two div's behave differently than the others.

The page isn't live yet, so I do not have a link, but I can post the code if that would be helpful (as I know it almost always is).

Put it up somewhere temporary online, and give us the 'secret' link.
