I redesigned my website and added a different flash movie, Now everytime I check it in IE it asks you to allow Active X. It works just fine in Mozilla. Is there any code I can add to my page to avoid Active x from coming up?

On Windows, you'll get that warning when viewing from your local files. It wo't appear when the web site is posted. You can get rid of the warning locally by adding a Mark of the Web: http://msdn.microsoft.com/en-us/library/ms537628(VS.85).aspx

BTW, the same thing happens when you view a website from a CD.

Would I add it before the head tag?

According to that article

The MOTW appears immediately following the !DOCTYPE declaration.

BTW, DW CS4 (and perhaps some earlier versions) have a menu command: Command>Insert Mark of the Web that will do this for you. For some reason, it's been deprecated in DW CS5.
